What 99% Purity Actually Means: HPLC and Mass Spec Testing Explained

A peptide purity number says little unless the test behind it is clear. It does not establish identity or rule out every contaminant, and the difference between 98% and 99.5% can matter more than it appears.

How HPLC produces a purity percentage

In reverse-phase HPLC, the dissolved sample is pumped through a column that separates molecules by hydrophobicity. Each distinct species exits at its own retention time. A UV detector records it as a peak, typically at 214 or 220nm, where peptide bonds absorb. The purity figure is straightforward arithmetic: the target peptide's peak area as a percentage of all peak area detected. A result of 99.48% purity means that 99.48% of the UV-absorbing material was the intended compound.

What HPLC cannot tell you

A clean chromatogram proves that the sample is homogeneous; it does not prove that it is the right molecule. A completely wrong peptide can still produce a single, clean peak. Establishing identity requires mass spectrometry: the measured molecular weight must match the theoretical mass of the sequence within roughly one dalton. A credible certificate therefore carries both HPLC and MS results. Our COA guide treats an HPLC-only certificate as a red flag.

What the impurity fraction contains

HPLC does not detect endotoxin; that requires a separate LAL assay. A 99.9% pure peptide can still fail endotoxin testing. Heavy metals likewise require ICP-MS.

Why 98% vs 99.5% matters in research

A sample with 2% impurity has four times the contaminant load of one with 0.5%, so the gap is not trivial. In receptor assays, truncated sequences can act as weak agonists or antagonists at the same receptor as the parent compound. That adds noise where the assay is measuring the signal. In dose-response work, impurity load also shifts the effective molar concentration, compounding errors in the molarity math.

Reading a number skeptically

A useful analytical result is specific, such as 99.42%, and includes a chromatogram, method, wavelength and batch number. A round marketing claim is not equivalent.
